http://www.lan-opc.org.uk/indexp.html has the bapt of Alfred - in 3 churches - maybe he's in every church in Pemberton. Nothing for Thomas, but there is a Stanley with the same details (apart from dates) as Eliz Alice Chamberlain Johnson. All 4 births were rego'ed in Pemberton subdistrict of Wigan RD (although there are 2 possibles for Thos). There're also Pemberton deaths for Stanley, and the following:

Deaths Mar 1896 (>99%)
JOHNSON Elizabeth 33 Wigan 8c 72

There's an 1891 census (rg12/3064/31/11) somehere in Pemberton showing Arthur a=31, Eliz a=28, and Alfred a=3.

There's a 1901 census (rg13/3567/28/47) somehere in Pemberton showing Arthur a=41,Alfred a=13, Thomas a=9 and Father William a=81.

So where's Eliz? It looks to me like her mum knew she was dying and went about setting up her adoption, as on the 1901 census somewhere in Bolton there's an Eliz Johnson a=5 adopted daur of Jos & Sarah Chamberlain.

I don't have a sub to see full census details.

As an aside, it's a pity they were all born in Pemberton as Lancs BMD are retrofitting the mum's MS to their index, so although they've gotten to 1911 for some subdistricts, and are close to that for, e.g., Wigan, Hindley, there's nothing started for Pemberton, Upholland, Atherton.
